Do I have to use a B Junction in my Di2 build? (11-speed Di2)

No, you don't. The only requirements in an 11-speed Di2 system are:

• A battery
• Junction A
• Rear derailleur
• Shifter (1)

Note that using a junction B does make sense though, it makes wiring up the system so much easier!
